Window opens on both desktops

The following scenario happens to me a lot.

I have Chrome open on desktop 2.

In desktop 1 I click on a link from an IM and it opens the link in Chrome.

I now have the same Chrome window open on both desktops. Same tabs. If I close one, it closes both. Is this a known issue? Any fix or work-around?

Also found that holding down the top of a window and switching desktops will drag that window onto the desktop you're switching to. Glad to find the setting though, exactly what I was looking for!
