1. Sometimes, if I want to activate Skype window (maybe from a desktop on which it is not present), it totally vanishes and the main window can not be activated in any way.
Only restarting Skype helps.
Skype is pinned to taskbar.

2. Sometimes all the Firefox 7 windows appear in Firefox taskbar group, though only one of them is on current desktop and other windows are on others.
Firefox is pinned to taskbar.

Confirm. Also have this bug with Skype on Windows 7 64bit.

Is the Dexpot option "Keep all taskbar buttons visible" enabled?
