Whenever I plug a second screen in/out chrome opens on the desktop I have opened (even though chrome was on another desktop).

Also, whenever I change the second screen setting (Extend, duplicate, ...) chrome again opens on the desktop I'm watching, even though it was openened on another one.

try setting the option (http://dexpot.de/?id=quickstartguide#behaviorofwindows) to 'Do nothing'.
