Duplicate Taskbar Buttons

If I open an application from my system tray it will open it in the current workspace, but I would like for it to not do this and just open the already open window instead/switch to it.

Settings > Plugins and Extras > Behavior of windows on other desktops. Try setting the option to "Switch to the respective desktop".
