(On Windows 8)
Looks like the alt-tab order is screwed up when you switch away to another desktop and then come back. The window that had focus when leaving gets back the focus and is first on the list as it should be. The window that should have been next, however, is always put second last (desktop is always last). The rest of the windows seem to get a jumbled up order.
Anyone else notice this?
I don't know if this also happens on previous versions of Windows.

Re: alt+tab order incorrect after switching desktops
I know this is a very old post, but this problem still persists (on Windows 8) and since it was left without reply, I just wanted to say that it would be great if this could be fixed somehow.
Re: alt+tab order incorrect after switching desktops

You could enable the option "Settings > Switching desktops > Desktop elements >Taskbar > Keep all taskbar buttons visible".

Re: alt+tab order incorrect after switching desktops
Thank you, that works.
It's a shame that it's a side effect of a setting I don't really want to have enabled, but it's better than without it

Re: alt+tab order incorrect after switching desktops
Something else to try instead: Exit Dexpot. Open the registry key "HKEY_CURRENT_USER\Software\Dexpot" and set the value "StandardAusnahme" to 2.

Re: alt+tab order incorrect after switching desktops
The registry change does not seem to have an effect - still the same behavior as described in the original post.
Re: alt+tab order incorrect after switching desktops
Sorry for resurrecting this old thread, but the problem still persists.
This behaviour is driving me nuts for month now, but until now I (falsely) blamed it on the side effect on some other apps running in the task tray.
I tried the mentioned solutions:
* "Keep all taskbar buttons visible" also messes up the Alt-Tab list. When switching to another desktop, it keeps the top most window of the previous desktop in the Alt-Tab list of the other desktop.
* "StandardAusnahme=2" does not appear to change anything for me.
For the moment I copied together an AHK script that saves the order of the windows before switching to the second desktop and restores it by briefly activating each window in reverse order, when I switch back to the first one.
This is an ugly hack I wish I would not have to use. It is proably very error prone and works only in that specific use case (only two desktops; saves/restores order only for first desktop).
Could you please look into this problem?
Thanks,
lujomu

Re: alt+tab order incorrect after switching desktops
The same problem with me on Windows 8.1. It hasn't been problem on Win XP.
Both solutions (if the first could be taken as a solution) don't work. The second even worse the situation (e.g. a minimizing a window leads to a desktop switch). It makes Dexpot practically unusable with many windows and frequent desktop switching.

Re: alt+tab order incorrect after switching desktops
Don't want to be a nuisance, but as this issue is dear to my heart, I just wanted to ask if a Dev/Mod could answer the following questions:
1. Is this the standard behavior on Win8/Win8.1? I.e. can this be reproduced on other systems, or are the four people in this thread the only ones experiencing this issue?
2. Is this considered a bug?
3. If so, might there be an effort to fix it or is this issue just not deemed important enough to sink time into it? (Serious question; no sarcasm there.)
If I can help in any way (provide info, test beta versions, etc.), I am more than willing to oblige!
Thanks,
lujomu

Re: alt+tab order incorrect after switching desktops
I am on Windows 8.1 and have been tolerating the same issue for quite some time. The suggested workarounds have not solved the problem. Is a fix in the works, or should I pursue replacing dexpot?
