One Desktop being displayed over the others

We are using 4 different Desktops and the Problem is sometimes one Desktop is laying over the others when you click on it. So you cannot see any other Desktop just the one because it lays over every other Desktop in fullscreen. This might be due to the Java Application that runs on the Desktop going into fullscreen mode all the time.
