Can you tell me what is deal breaker for separate folders?

The "separate folders" approach has its own set of problems that the "show/hide" approach doesn't have. I don't think we will implement it in Dexpot. I wouldn't mind having it as a third party plugin though.

I have to say that your app is great, maybe even too great, because I use 5 desktops with multiple windows and many many files on each one. Despite the fact there are still bugs related to hiding icons when switching between desktops, it would be great to keep this icons in separate folders. For example:

when i save file from a browser i would like to see only "current" files in desktop folder
when i use explorer, again i would like to see only current files, etc.

Because of using shared folder and just hiding files, Dexpot's desktop files behave differently from other applications in the system
