I saw this happen once when I accidentally opened the start menu right before switching desktops - even after switching back and closing the start menu, the shadow from it remained "burned in" to all of my desktops. I assume the issue in the screenshot shown happened with tooltips present while switching desktops, though I've not attempted to replicate it myself.
I know I've seen this kinda "shadow-burn" happen before, though I can't remember specifically (I'm thinking YzShadow was bad for it).
One workaround would be to turn off any settings for drawing shadows under menus/etc. I know there's a setting for diaplaying shadows under menus in My Computer properties -> Advanced -> Performance -> Settings. I'm not sure about tooltip shadows...in fact my XP Pro here already isn't showing shadows under tooltips, but it might be worth looking into disabling that if it isn't a big deal to you.
